Well after deleting my bad ones and creating entirely new objects, then tieing to entities, it worked for me. I'm not sure whats the case for you, I'm pretty noob at mapping.

I had the same problem. I copied and pasted a func_flagzone, and used it for the other team. All you need to do is re-create the bad flagzone(s).
